The signs are a persistent leak in the same place, rust streaks running down from a chimney, metal that has lifted, buckled or pulled away, and visible caulk or roofing tar smeared around a penetration. That last one is the giveaway. Sealant is what gets used when someone does not want to do the flashing properly, and in Raleigh sun it dries, cracks and fails within a few years. If you can see a lot of black goop up there, the repair underneath it was never really a repair.

Chimneys need two pieces working together, and this is what most people get wrong. Step flashing is the L-shaped metal that layers into each course of shingles going up the side. Counter flashing is the piece that is set into a groove cut in the masonry and laps down over the step flashing, so water running down the brick is thrown out onto the roof instead of behind it. Skip the counter flashing, rely on sealant, and you have a leak on a timer. We do both.
Valleys we address by pulling the shingles back and replacing the valley metal, because a valley carries more water than any other part of your roof and a pinhole there matters. Vent pipes get new boots rather than a collar of sealant around the old cracked one. Wall intersections get step flashing woven into the courses properly. Everything gets photographed before it is covered back up, so you can see what you paid for.
